   I don't think it's necessary. People who seek "the greater good" often find it easy to justify all manner of "lesser evils."

   As for the lie, I figure the FA will want to turn England back to what it was, like the shotgun. That would include reversing the memories, and so Alice would not remember meeting them. Though there might be a scene where Alice meets Connor, she won't remember him, and maybe they never meet at all. Anyway, that's where I figured the lie came in.
